Whats the difference between actually programming a website from scratch from using a website builder software program?
If you're using some website builder software, it will do a lot of the job for you, while you have to do everything yourself, if you f.ex. are using Notepad, or similar.
I always prefer Website builder pragram because it save a lot of time and if I need something in my script I add it manually. Isn't it a great idea to save a lot of time?
Depends what you're doing I guess. I used to use Dreamweaver all the time (even though I knew enough HTML to do what I wanted without) but since I got into programming I've only coded my own stuff. When you're writing your own code you have more control and more practice.
I work on a website where SQL queries have to be dynamically generated on the fly, depending on the user and parameters selected. For something like that, I seriously question how helpful a website builder program would be.

People who can code themselves have the ability to make websites that are drastically superior to ones created from design programs, but that is not to say that you can't make something good from a program.
I code myself, because first of all I am learning to do so at school, secondly Programs include too much extra and unneeded code, thirdly it is more fun and I feel way better when it is finished!
