If you, using Linux are playing a game and another person, using Windows, is playing the same game (online) can you play together? Or is it like PC Games and PS3 (seperate servers)?

No, i think that if the games both are the same and connect to the same server you CAN play with each other. For example this is used in WOW, some people play it on linux using wine and other using windows, they all play together :D

You can definitely play games with each other online regardless of OS, as long as you are connected to the same server.
The OS of each player has nothing to do with actually playing the game and connecting to the server. :)

WoW is already a cross-platform game, so it's prolly possssible:) The same goes to Eve Online.
