Something I have never understood is the 2nd Matrix Movie. At the very end, when they are outside in the real world, Neo can stop the robots like he was inside of the Matrix.
In the third movie, he couldn't do this in the real world again. It didn't even mention his new ability. It was like "wow, he can control the real world but lets not speak about it". So what gives? Wtf is that about? Can someone explain this to me!
The Matrix?

Artistic licence, this happens because they (wachowski bros.) can, they can do what they like and get away with it as its not constrained by real life. Its up to the viewer to interpret what it means

No, he does use his powers in the third movie, he uses it to stop all those robots flying at him when he's in the ship. So it does talk about it.

Thats right, I had forgotten about this. So why doesn't he use his powers to kill them all, kill the big guy at the end?

Have you ever realized that Neo rearranged is One? Just a little fun fact for you to ponder.

No, I wonder if that was intended or not.
