Will these links be deleated?

Well Google crawled my website when my website was without the SEF (Search Engine Friendly) links therefore on it's db it has the non SEF links, and these still work of course.. but will they get deleted in the next crawl? Or as they still work, they will remain?

I think they will be replaced in their DB. If you mean links from other sites then they will remain as links though.
